Here's what that means in practice:

  • Depression and anxiety — emerging research shows that gut microbiome dysbiosis (imbalanced or depleted bacterial communities) is strongly correlated with both conditions. Clinical trials using probiotics to treat depression are now showing results comparable to antidepressants in some populations.

I'm not saying never take antibiotics — sometimes they're lifesaving. But they should never be the default for every infection, and rebuilding the microbiome afterward should be standard protocol.

Low-fiber, ultra-processed diets starve the beneficial bacteria that depend on dietary fiber as their primary food source.

How to Rebuild

1. Eat fermented foods daily. Sauerkraut, kimchi, kefir, plain yogurt with live cultures, kombucha, miso — these introduce live beneficial bacteria into your gut. A 2021 Stanford study found that a 10-week high-fermented-food diet increased microbiome diversity more effectively than a high-fiber diet alone.

2. Maximize dietary fiber diversity — target 30 plant foods per week. Different bacteria thrive on different plant fibers. The more diverse your plant intake, the more diverse your microbiome. Count every different vegetable, fruit, whole grain, legume, nut, and seed. Thirty sounds like a lot, but it's achievable with intentional variety.

3. Incorporate prebiotic foods. Prebiotics are specific fiber types that feed beneficial bacteria: garlic, onions, leeks, asparagus, green bananas, Jerusalem artichokes, and oats. These are different from probiotics (live bacteria) — prebiotics are the food that probiotics eat.

4. Consider a targeted probiotic. For general gut health, strains in the Lactobacillus and Bifidobacterium families have the most evidence. For post-antibiotic recovery, Saccharomyces boulardii is specifically supported. Work with a functional medicine practitioner if you're dealing with specific conditions like SIBO or IBD.
